If I deploy a token and a liquidity pool (LP) through PandaTool, does PandaTool control the backend and permissions?

No. PandaTool is strictly a frontend interface designed to help you execute on-chain transactions. In reality, both the tokens and the LP tokens reside entirely in your personal wallet address, and only your wallet holds the permissions.
You are simply using PandaTool as a portal to deploy the token. Once it is on-chain, PandaTool has absolutely no connection to it. The same goes for creating a liquidity pool; PandaTool just facilitates the pool creation on DEXs like PancakeSwap or Uniswap, but the resulting LP tokens are minted directly to your wallet. No one but you has custody or control over them.
